The compressor would probably do better next to the smaller door as well, put a 2" or 3" header across the top of the shop with drops where you want to use air at. Other than that, I like what you've got going on there man.
Shouldn't have to worry about the windows, they will be up high on the walls for maximum natural light. The bottom of the windows will probably be 6-8' high. I'll definitely plumb in some air lines, probably run one to the equipment storage area and one outside to the pad in front of each door as well. With that said, I'm trying to balance convenience and electrical needs. Someday I'd like to be off the grid, but that's a whole 'nother topic....

A 20 ft span jib style crane is going to require a 7'W X 4'D footer using a W16-45 beam
A gantry crane with a 40ft span is going to be supplied with a S15-42.9 beam
If you can the numbers I bet you could get away with less of a beam and still be plenty safe, a crane manufacturer has an ass to cover.
I also like the idea of a mobile style gantry crane. Me not being very building construction oriented I would much prefer to construct a gantry crane with a relatively short span as opposed to trying to sling a 40ft 15inch beam up in the air and properly support it. I could see it being more flexible than cumbersome, but I don't know all of your intended uses. Just thinking along the lines of working on a rig.
Thanks for the tech info on those, much appreciated. My main uses will be moving around large welding projects/pieces, working on farm/construction equipment, and of course working on rigs. We have the equipment to handle beams that size, so setting it shouldn't be a problem.
The specs for the jib crane, is that a 7'x7' footer 4' deep? That's a good bit of concrete, but I figured it would take a lot.
I've got a few different beams up to 20' and my FIL has some 30' beams that probably spec out close to a S15-42.9 (I haven't measured them exactly). I'm still mulling all that over. The one benefit to a completely mobile gantry crane is that if it were about 10-20' long and had a wheelbase of about 7', I could load it on my trailer and use it at different places. Also one that short I could probably build to handle my 3-ton hoist.
